In a war between Pirates and Ninja, the terrain would ba a deciding factor. At sea and in port towns, the Pirates have a territorial advantage because they know their vessel like the backs of their hands and they can use their ship's cannons to blast Ninja who fail to adapt to urban combat. On land, especially in rought terrain such as forests and hills, the Ninja have an advantage. Pirates probably couldn't find their way through a wodded area, and the Ninja would have plenty of cover to strike and withdraw before anyone knew what hit him. In an open plain, however, neither side has an advantage and no clear winner can be decided.
