It does depend on the sites you're on, some sites have traffic that's more inclined to click, some games attract people that are more inclined to click, and there are a ton of other factors influencing whether people click. I don't have ads disabled on any sites though, so I don't think that's the problem, nor do I really think the bugs in the API stats are that prevalent anymore (especially when reporting earnings). I don't know how many views your game has, but I suspect that once you get up in the millions you'd see a drop-off in eCPM.
It depends on how well you integrate them into the game, as well. There are lots of factors, really.
I mean, having something which takes a while to load might make people more inclined to click on your ads. You could also stick them at natural breaks in the game.
Last one I finished, I stuck a few at the ends of the major bosses - "You've been playing for a long time. Why not take a short break to visit one of our sponsors?" It's a bit whorish but so long as you place them where they're not going to break up any fast-paced action you could do well from them. You could also stick them at the end of your game, where people are going to be naturally inclined to click off somewhere else.
I won't know how well all of this stuff is doing until the NG system is out of Beta, but my CPM seems pretty healthy. I'm thinking about putting a menu item for 'Today's sponsors!' or something to see how well that goes.
