SPOILER ALERT
Everything plays up to the point where the nine Mass Produced EVAs reveal themselves, and Asuka attempts fighting them, only to be wrecked. She manages to retreat back to the Battle 7 (or whichever ship is deployed at that time), and the Uber Rei appears.
Instrumentality takes place, but Shinji managed to break free from it thanks to the rest of the Alpha Numbers, returning everything back to normal, and proceeds to confront his father in person, proudly proclaiming that he is Shinji Ikari; the pilot of EVA-01.
A fight takes between the EVA-01 with the rest of the Alpha Numbers, against the nine Mass Produced EVAs and a replica of the EVA-01. The battle ends with Shinji dealing the ending blow on the EVA 01, and Commander Ikari apologises to his son before being killed in the same fashion as the movie, minus disturbing imagery.
Shinji leaves the EVA-01, and is congratulated by everyone for overcoming his weakness. Rei is also shown to be alive and back to her normal state.
