The timer stops after pressing r for a reset after around 0:00:01 up to 0:00:07 until the reset is done. Resetting at the beginning of a room of course costs time, but allows you to bypass 90% of the obstacles with a route that doesn't need skill or reactions. I first thought that every obstacle is on a global timer, but I think that some later rooms just should give you time to interprete them and find a solution for it before you can act. It seems like a fast run through it during the Time Trial was just not intended. Waiting can cost you far more than just 0:00:07, so in the worst case you maybe lose 7 hundredth of a second, but you can save a full cycle of the moving platforms and obstacles. This would lead to a situation were everyone just tries to get the best possible reset in a single 1 hundredth of a second as soon as everyone can properly dash through a stage, around the obstacles with a minimum of space etc. . In my opinion it is pretty sad that every room just doesn't reset directly which would lead to a more fluent gameplay this way. I still didn't get your time in the first temple, but I have saved 30 seconds just because I did above explained reset.
Edit: I think you can also save more time with it because you can already control your char while the screen reloads and the timer stays still.
