I would easily put FLCL on this list. It's no secret that I utterly despise this anime, but the only thing that I despise more than than the show itself is the fanbase telling me that it's supposed to be deep and meaningful, when it's shallow as a kiddie pool {and I'm being generous with that} and it simply jams in plot devices and tropes in an attempt to be funny and/or deep. Basically, it's like adding gravy and fixins to fresh roadkill, and yet the fans eat this show up like it's the best anime ever made, and until recently, constant re-airings on Adult Swim's anime block the last 10 years or so doesn't help.
I would also put Evangelion on this list too, but for different reasons than PWJP mentioned. While no one can deny it's massive influence on the anime industry, the series itself isn't exactly epic in it's own right, especially when there doesn't seem to be a concrete ending that doesn't involve the occasional mind screw or continuity error. The last 2 episodes of NGE, the EoE movie and even the Rebuild series doesn't make things any clearer.
More so, the characters, while realistic to the situation, basically are either mentally fractured due to all the legit therapists and councilors being killed off in the Second Impact, {my theory} or have their heads so far up their ass, that they fail to see the rather fiendish plot by Gendo and SEELE to assimilate all of mankind into well, tang. To be fair, they are essentially playing a chess game with each other to see which version of tang will rule the day, but it's kind of hard not to notice some huge red flags on either one of those guys, and somebody would've done something about it.
I don't necessarily hate the series, but I simply don't think it's as good as most people think it is. Strip it down to brass tacks, and it's a series full of symbolism that makes little sense, complicated characters that you hate to love and love to hate, and a quasi-philosophical meaning of love, acceptance and a severe case of schadenfreude.
